Mood particles indicate a mood, tone or attitude. In the sentence 有啊 (yǒu ā), it just indicates a tone of certainty, that the speaker does have a pen. We can also just say 有 (yǒu).

Why do we include the mood particle in response? Why not just "yǒu"? When do should the mood particle be used?
